If you have Simulink R2016b+ then you should make sure you have included the path to your MATLAB executable in the Syndeia settings tab and under MATLAB/Simulink settings and checked the box next to Use MATLAB Engine API as shown below, and

If you have a version of Simulink prior to R2016b, then API-based integration is not supported.
